Yes, I've heard it floated somewhere that Sam is . . . um . . . using Dean because there's something special about him. In a separate theory, the question was raised: How come the alphas only show up when Dean is around?
Right now, I'm inclined to believe that Samuel does not know what Sam is doing. The alpha shifter/Dean connection was a coincidence for him, but not the vamp thing. I think maybe Samuel is going to start putting two and two together (and coming up with something not four?).
But I'm totally just winging it here because SO MANY QUESTIONS!
